Right now I have 2 hard drives connected to my primary IDE channel and a CDR set as master on the second. Would it be alright if I added a third hard drive (to use as storage only) as a slave on the secondary IDE cable?

Add the new HD as a master, and make the CDW slave.
Should work just fine. (I'm using this config 4 over a year right now )

You could even get a two-channel IDE controller card and set up a dedicated IDE channel for each device. Dunno if that would make a big difference, setting up the CDR as secondary slave will most likely work just as well. But since those simple controller cards are cheap, you might want to give it a try.
