Was the second hard drive partitioned and formatted with any kind of disk overlay software?

More information, please. File system, type and brand of drives, cable configuration, and the mainboard model number, make and type (chipset, processor).

Which operating system was installed first? Which partition is active, and on which drive? How are the drives jumpered?

Are both drives listed correctly in the BIOS?

Are there any other devices in the system, such as a CD-ROM? And if so, how is it cabled and jumpered? Is it recognized correctly in both operating systems?

The less information you include, the less likely it becomes that anyone can help. There's no such thing as overkill when hoping for technical support.
