I have gotten into the tower, and am trying to deactivate the bomb. I
found the controls, but cannot finish the deactivation. I have read
hints and walkthroughs, so I know what needs to be done- but after
doing it, nothing happens (the walkthroughs say that an elevator should
activate, and I should get 500,000 experience) Anyone else have this
happen, and know how to fix it?

Look down the shaft next to the controls. To deactivate the bomb, all
the "rods" need to be retracted. I mostly just push buttons at random
and see what happens. Only takes about a minute for me to find the
combination. Keep at it. If you can't do it, then write down what each
button does exactly and then figure out the puzzle the hard way.

I did that- it didn't work (I even grey-coded the buttons to try every
possibility)

As I said, I read the walkthroughs, and knew what had to be done, but
when I did it, nothing happened.

After making the post, I went back and started pressing the buttons
rapid-fire, and somehow managed to get an ODD number of colors of rods
extended (this shouldn't be possible, since each button controls two
colors!), but then I deactivated the bomb, with 3 sets of rods extended
(and one retracted). The elevator mode right through the rods, but I
got caught on them and had to jump off. Very strange.

Anyway, I got past this, and I did figure it out without help- I just
got caught on a glitch. Maybe I shouldn't have portalled out of the
tower when I first arrived (I wanted to get Vi back in the party for
the deactivation, but was sick of the complaints from her in the Rapax
area, so dropped her until I moved on).

That's probably what screwed it up. I usually take her through the
Rapax area too, and just ignore her.
