Fairly new to the genre but noticed if a runner doesn't tag, say, and
is between 2nd and 3rd and the ball is caught... the runner can safely
run back to 1st and be safe.. ???

also there doesn't seem to be a way to play 5 inning games in the
dynasty mode...

Yes, as long as he beats the throw back to 1B, he's still safe. That's
baseball. Hell, you could be around 3B and if the OF catches the ball,
knocks himself out hitting the wall, but holds onto the ball... you could
run back all the way to 1B and be safe (assuming the ball wasn't returned to
1B before you did).
