I was watching Conquest of America on History Channel this weekend, and it
made me remember how much I enjoyed Colonization, Is there a recent game
along those lines? I'm hoping Age of Empires III might be along those lines
(Real time instead of turn based though) but any other suggestions?

Wasn't Imperialism II published back in 1999-ish? Is there a more recent
edition?

Unfortunately not, nor does it seem likely that there will be:

Didn't Microprose Colonization become original Civilization

No I'm pretty sure Civilization was released first. Maybe someone
else can correct me.

It runs fine on XP. You will just have to find the wing dll files
somewhere and copy them to the colonization directory.
I have a feeling that you may be able to find an installer on
Microsoft's website, but you can also find it on Civ2 CDs unless I am
very much mistaken.

Europa Universalis II is pretty recent and the colonisation of the New
World can be a fairly strong aspect of the game if you pick the right
country to play. There's a lot of the game that isn't particularly focused
on colonisation however and its not turn-based, which might be an issue for
you.

I wouldn't count on AoE3. AoE isn't an empire builder game, it's an
RTS. AoE3 isn't going to change that.

People have already mentioned Imperialism 2, a very nice game, but it
has a stylized boardgame-on-a-computer type of a feel to it.

You might try 1602 or 1503. 1503 is the sequel to 1602 and is the more
modern of the two games but it is somewhat slower paced and has a
strong focus on trading. 1602 came out a few years earlier with more
primitive graphics and interface, but it is more focused on building
and development like Colonization is.

There's also Conquest of the New World which I think is from around the
same time frame as 1602, meaning it is newer than Colonization but not
exactly a modern game. CotNW is fun because of the exploration.
Exploration can actually be a route to victory as you gain points for
it and you get to name any mountains and rivers and such that you find.

If you're willing to go prior to Colonization you can try to find Seven
Cities of Gold, which is as far as I know the first game of this type,
or Gold of the Americas which was a very good game and interesting in
that it was done at the province level rather than the individual city
level.
