Okay, I'll toss out some suggestions.
One of the first things I'd compare is how user-friendly the applications are. Is the program easy to use, or do you need an instruction manual written in ancient Greek just to get started?
Next ... features. What can the application do? Is it simple and basic, or is it loaded with unnecessary items that no one will ever use? Can it defrag across a network ... does it work with the common, current file systems in use ... can it handle hard drives in RAID, both IDE and SCSI? Will it defrag serial ATA drives? Is it strictly a Windows app, or does it support different operating systems ... and if so, which ones?

Will it run as a service in Win2k/WinXP? What's the memory footprint, and how much CPU time is required?
Does the application feature boot-time optimization, and what files can it defrag during that period of time? Can it scan the disk before the boot-time run?
Is the application fast? Just <i>how</i> fast? Can it defrag <i>all</i> the files on the disk, and while running with the GUI in place, which files does it have difficulty moving or optimizing? Does the application require more than one optimization run for fragmentation to reach zero? How well does it handle large files (game files, video, etc) ... or the flip side; many small files (pictures, text)?
With a disk in a state of say, 30% fragmentation, which application does the best job, and does it the fastest?
Can the application manage the boot files? The directories? Can it defrag the paging file and the MFT? Can it defrag hibernation files? Can it lay out the files on the disk by the date of the most recent access, or does it simply just perform a standard defragmentation run? Is the free space consolidated after the utility is used, or is only the data contiguous afterwards? Is the data <i>really</i> contiguous?
Can the application be scheduled? Is that aspect user-friendly? Can it shut down the system afterwards, by user preference?
Can the application run in the background, and if so, does it drastically slow down the system in the process, or is it virtually unnoticable?
Can the application be customized by the user? Is it skinnable? Must it run at startup? Is the installation clean, or does it cause error messages? Does the program require an update just to function correctly? Does it uninstall smoothly, or (even after a reboot) will the user be forced to remove folders and shortcuts left behind? Does an uninstallation cause error messages, and can the user still use the default Windows defragmentation utility afterwards, without having to do something like repair the OS?
Can the application be updated? How difficult is the process?
Can the application be used with a web server, file server, or e-mail server, as well as a workstation or a regular desktop? If the feature exists, can it be scheduled? Is there a fragmentation threshold that causes the program to operate automatically, or will manual intervention be required? Does it support Active Directory?
Does the program have a limitation on the size of the disks or partitions to be defragged?
Price: Is it free? If a purchase is necessary, is it worth the cost? What's the cheapest, and which is the most expensive? What does your money get you in terms of support, such as the <i>kind</i> of support ... e-mail or a support phone number, only one option, or nothing at all?
Finally, what are the system requirements? How much disk space is required? Does it launch quickly? Can the computer be used for other purposes while the program is running?
Okay ... there's a few of the things that I'd check during the comparison. Sorry if it is somewhat disjointed ... I wrote them down as they popped into my head.
