When I run a .exe file from command prompt using a vb script, the .exe file will run for 6 hours and I would like to save the output on the command prompt to a .txt file, but when I use redirection operators the problem is - the .exe file will prompt for some inputs in between while running, when I redirect it i don't know how to enter those input values, Is there any other way to have that displayed on command prompt and then copied to a file ...

If what comes up on the screen is the output from the program and not the script, you can't redirect it unless the program has command line options you can use.
