I used to use PalmOS until a year or so ago (have since dabbled with
an iPAQ) but have recently got into my Treo 600 in quite a big way.

I used to use something called Hi-Note on the Palm and it came with
a desktop version - basically a very basic note taking app with the
(to me) very useful ability to store notes in a tree.

However - I installed my copy onto my Treo and although it works, it
doesn't enable me to move through the note tree using the thumbpad,
so I have to get the stylus out all the time for note-taking.

Are there any (free) notebook applications that will store plain text
notes in a tree structure and ideally have a desktop version, or at
least sync with something on the desktop. I am not after an outliner
or something with loads of icons and so on - just plain text notes of
any length but in a tree folder system.

Look at Meteor (http://meteor13.tripod.com/). I use it as text data
base. It uses a standard folder tree setup and text files can be 32K.
Its low cost shareware. If registered it imports from the Palm's memo
data base. A Windows conduit appears to be available as well. I'm a
Linux user and have no experience with that part.

Downloaded the trial....doesn't look as if there's any way of
navigating through the tree using the Treo navigation pad. It
looks nice and does the job but still involves me using the
stylus too much, just like Hi-Note.
