hard drive running in msdos compatibility mode?

My roommate recently built a computer and he just noticed the harddrive was running in msdos compatibility mode...of course this is like dropping a bolder on your harddrive because it runs like crap....and we reformatted and totally removed the partition and it is still there after we finished....we renamed the config.sys and autoexec just so they wouldnt load at all and it is still there....this is really a pain in the _ _ _ ....
any suggestions?

his specs:
gigabyte ga7dxr mobo
1.2ghz athlon 266
256 ddr pc2400
leadtek geforce 2 ultra
wd 60gb ultra 100 hd
