I put a couple 1/8 inch scratches in the "thermal interface material" of my P4 heatsink. Will that cause any problems? Could I fix it even if I wanted to? I expected to coat the chip from a syringe but the heatsink had a square of graphite like material instead that scratches off quite easily.

The scratches in the thermal pad are not a problem, IT can still be used. But since you have it , thermal paste works better.
