Laptop with two WD Scorpio Black HDDs, configuration question

With my laptop being a Toshiba Satellite X205-S9349, yeah pretty old. But, she ranks up there with new machines even beating many with respect to WinExp.
Anyway, I'm not worried about backing up my drives since it is configured automatically with a 2Terabyte HD via USB 3 port on my Negear router (my personal cloud).
My WD Scorpio Blacks are 320gb each and wanted to know the best possible configuration with repect to OS being partitioned on one of them and my larger programs/applications (ex. Visual Studio Professional 2010, CUDA tools and applications for parallel programming, Matlab, etc). Any ideas? Performance does count (my Intel processor is the slowest which keeps my WinExp down so I bypass it when I can) with parallel programming within certain architectures for more precise float points on large data sets; by the way, I'm an econometrician and information relating to better using my 32 CUDA cores and offloading minor I/O to Intel's Core Duo would be invaluable. Yes, I'm currently searching for a laptop with more CUDA cores such as a notebook in SLI configuration with GTX580M(s). But for the time being, even just the 32 CUDA cores makes all the difference when I'm mobile and have to make quick decisions.
