Just recently I started getting these junk email type popups through Windows Messenger and they are even more annoying than junk email. Does anyone know how to stop these popups?

You can disable the messenger service in WinXP. This is how (be careful).

1) Start -> Run -> Type "services.msc /s"
2) Scroll down the list until you find the service called "Messenger." Double click to open the properties.
3) In the "General" tab, change "Startup Type" to "Disabled"
4) Click "Stop" under "Service Status"
5) Click OK to close the Messenger Service Properties. Close the Services Window.

That should do the trick.

It says in the description that the Messenger option is not related to Windows Messenger. Will I be disabling something else if I stop ther service?

That's correct. Windows Messenger and Messenger Service are not related. But more than likely, it's the Messenger Service giving you those pop-ups. You dont have to take my word for it, take it straight from the horse's mouth:
