Do I need to shutdown MSE during a new installation of Windows 7?

if you're installing windows 7, there won't be any programs running...

Yep, what mi1ez said! If you are doing a custom installation of Windows 7, you are wiping your system clean and there will not be any programs installed / running. After you have installed Windows 7, you can download MSE here - http://www.microsoft.com/Security_Essentials/
