This morning my comp stop runing, and wouldn't boot. I couldn't even get into
safe mode of XP pro. I re-installed.

So what i did was: re-install over SP2 with and old xp cd (over the old
windows directory). I quickly realized that this was a mistake and
re-installed, again, under c:\windows2. My comp boots up but is bare. All of
the contents are still here, but no program is accessable.

Is there a way to carry over the "add remove program" list, the program
registry, the start menu, and get rid of the option to choose which version i
want to boot up with?

Since you basically did a parallel install of another WinXP then you
would be required to reinstall all the programs you
had running on the older version. What you could try is a Repair Install
but you would need to create a slipstreamed WinXP+SP2 Disk and then there
would be no guarantee that it would work. Best to start over save your
important data
and remove the older version of XP.
