Quick NTFS \ FAT32 q

Just wanted to ask could there be a problem with running apps and games from a FAT 32 partition on the same Drive as Windows 2000 installed in a NTFS partition since some files have to be moved back and forth ?

the only thing that changes with ntfs is the security.
