i turned off vertical sync when i ran 3dmark2001, do i just leave it off from now on or do i just turn it off for benchmark purposes?

I always let it off, it isn't very important it only makes your FPS faster then your monitor is refreshing.

My case has so many fans that it hovers above the ground .

I leave it on because my FPS are mostly higher than my monitors refresh rate. It doesnt bother me if i turn it off but i do prefer it on.

Take in account the marginal improvement of the image quality when putting Vsync on ... But of course, for benchmarking purposes ...
