Ok, here's the deal. I have a hard-drive with multiple partitions. Can I have Win98 on one partition and linux on the other?

You definitely can. This is how it's usually done anyways. fat32 for windows, a small swap partition for linux, and a linux partition (reiserfs, xfs, ext3...)

If you're installing to a system with Win98 already there, most Linux installers are smart enough to give you the option of dual-booting.

but use grub, and search for info on dual booting, or look at the dual boot section of the isntall guide at gentoo.org
