And if the boot files happen to be on that partition? Bad idea.

Sounds like a dual boot instead of an upgrade to an existing system. There's
an easier (and safer) way without using a third party tool:

Boot WinXP.

Open Windows Explorer, delete the Win98 system folders from the volume they
are on.

Reboot to WinXP (recommended but not always necessary)

Start/run msconfig, go to the boot.ini tab, click on "check all boot paths".
It will offer to remove the Win98 line which is no longer valid.
