I have just bought a P4B533-E motherboard and a P4 2.26GHz 533FSB processor.

What should I use as the clock speed settings ?

The Manual mentions CPU AGP and PCI speeds and has settings for 100 to 200 for the CPU but which is right ?

The AGP settings are from 66 to 100 (I have a Matrox G550 AGP card) and the PCI settings from 33 to 50.

I am assuming that if I don't want to overclock I should choose 33 for the PCI clock but what about the other two ?

Ok, 133MHz for the FSB, 33 for PCI, and 66 for AGP. When/if you decide to overclock, just only raise the FSB, not the other 2.
