After playing games like Halo and Quake 4, I realized that I enjoy the parts where my buddies join the fight, instead of being alone against an army all the time. For example, in Quake 4, the part where you have to disable the supercooled tunnel, or the trenches in the beginning. I would like to know which games would you guys recommend that have a lot of squad-based single-player action like that.

well for AI i ain't sure, HL2 had part of that in it and in the episodes you get alyx vance as well as others helping you out at various times especially in ep2 where you get the vorts help.
their is also an online game Left4dead coming out which is a co-op based game with you and 4 others fighting a bunch of randomly generated zombies.

rainbow six is probably the general reccomendation for sqaud shooters, but you tend to die rather faster in those games than games such as halo and quake....
I love playing BF2 and BF2142.. I mean I am still playing BF2 years after it was released!! But maybe thats not what you are thinking off?? I play mainly on-line but the offline stuff is OK as well...
Armed Assault is the number one game if you want squad-based action. Although it is very different from all the other run of the mill shooters on the market, for instance it is about 10 times harder than anything else you have previously played. Also because of that, the game is much harder to get to grips with, meaning you will have to go through a layer of frustration before the game opens up to you, but once it does open up, your in for one hell of a good game.
It's by far the most realistic shooter you will ever play, hence why it is so hard. You can't take shots left right and centre anymore. If you get shot in the arm, your aim goes off, if you get shot in the leg you end up limping to where you are going, if you should get shot in both legs you have to crawl on your belly to get anywhere. There is no heal ability and there are no magic medics with defibrillators that can heal you once you are dead.
If you get shot in the head, you are dead, if you get shot in the body, you have a 50/50 chance of dieing, like wise if you do get shot in the body and do happen to survive, don't expect to run long distances because you cant, who could with a bullet wound to the belly.
When you start you are taking orders as part of a squad for a while, also you get the chance to go commando and sniper if you like. You even get promoted allowing you to command a squad of your very own. More than that you even get the chance to command tank battalions and command helicopter squadrons. Basically if you love team based single players shooters, get this game. But be prepared you aint in for an easy ride.
But then aren't the most rewarding things in life the hardest?

I'm going to go with Hellramsde on this one and recommend COD4. Other FPS squad based games include GRAW and GRAW2, Clive Barker's Jericho, RB6 Vegas 1 and 2.
You can play other titles like BF2 and Quake Wars using the AI for bots, but then again, playing online is much better.

Thanks everyone for your replies! I'll try to check out the games you recommend.
I know that multiplayer would be the way to go, but my connection tends to lag, so I usually stick to single player. Besides, I'm not so much into arcade-type fast-paced deathmatch, I prefer a more tactical approach usually found in single player. I like co-op, though! But again, lag...
I used the bot trick in Quake 4. Well, not exactly bots, but that cheat that allows you to spawn NPCs that will follow you and fight alongside you. Very fun, but they were kinda inert. The "real" NPCs made comments, discussed the situation, took the initiative, and overall made me feel more like it was a team effort.

This may surprise some, but I think the first Rainbow Six Vegas is a very good game. I was shocked at how much I enjoyed it. The single player campaign is no CoD4, but it's still excellent and has great squad mechanics.

for squad based, single player, i'm surprised no one has mentioned the brothers in arms series. both road to hill 30 and earned in blood were great, but commanding the squad gets a bit difficult to manage if you're not used to it. SWAT 4 follows the same vein. For online, i'd have to second, or third or whatever battlefield 2, its a great game, and tons of people still play.
Oh for god sake, the bots on Battle Field 2 and Quake Wars are more devoid of soul and intelligence than a bag of turnips. You will get bored of them within minuets not hours, guess that's why they are only really any use as online only game. If you want to ignore the suggestion of the game Armed Assault then you may do so, but keep in mind your missing out on exactly what you are looking for.
But yeah Rainbow Six Vegas would be an ok choice, saying that it's not the best game on earth. I got to about the halfway point and just stopped playing due to me getting extremely bored. Ghost Recon I guess could be held in the same boat also, it's actually a bit better for commanding squads than Vegas is, but again I never did get past the halfway point on that either.
Hell I never even got past the half way point in Armed Assault, still it's the only game that I still get the feeling that I want to go back to out of all the games like it. Oblivion aint working out due to it being insanely boring so it could be my next game. That or Stalker, I really want to finish that before it looks as old fashioned as Sonic the Hedgehog.
