I am purchasing a SAMSUNG 840 Pro Series MZ-7PD512BW 2.5" 512GB SSD. I have an asus X58 sabertooth motherboard. It has two sataIII ports that support 6gb/s. There is a note on asus's web page that states "These SATA ports are for data hard drives only. ATAPI devices are not supported." My question is, will this SSD work correctly/best performance in these ports.

Your SSD will work and achieve SATA 6Gb/s speeds, but your SSD will not get its maximum advertised SATA 6Gb/s speeds.

Current generation SATA 6Gb/s SSDs need to be connected to native 6Gb/s ports to achieve their maximum advertised speeds.
