Mounting H100i on top with fans under the holes?

I'm completely new to watercooling but I have:
Corsair H100i
NZXT Phantom 410 case
ASUS P8Z77-V Deluxe
Intel i7-3770K
I'll be overclocking at around 4.2-4.4

I saw one guy on youtube that had the fans mounted inside the case and, above that, the radiator on the top. So the fans and the radiator had the "small holes" between them...excuse me. Don't know what it's called.
It looked great but is it good?
I assume the fans will be exhaust?
And should the hose be at the rear or at the harddrive/5.25" bays side?
Is the Link software good or is it possible, and if so, better to use it with the ASUS Fan Xpert 2?

Is the pre-applied thermal paste good enough or should I use my Arctic Silver 5 insted? If so, any link to guide on how to remove the pre-appplied one?

An awful lot of questions but answers are greatly appriciated!

It would be preferable to use the AS5. Clean the paste off with isopropyl alcohol and a lint-free cloth/rag/etc.

The tubes will hang wherever.

And can you link to the video? Not sure what you're saying.

Can't find the video, sorry. But the idea is something like this:

____IIIIIIIIIIII_____<--- radiator on top of the case
[.....^'^'^'^'^'..I___I <-- ^'^' = Fans UNDER the case's top
I .....................I___I <-- Front (5.25" bays)
I .................... I___I
I________________I

That's definitely possible. The screws will go through the fan, the case, and into the rad.

Will it lower the performance? I mean, eitheer way the air has to pass all three; the fans, the case and the rad.
