For a throughput testing through FTP, I used FTP server in windows as well as Linux platform. But in windows i got the speed around 18Mbps but in linux i am getting the speed as 40-45Mbps, which is more than double. Can anybody please explain me the reasons behind it and what are the overheads and all..

It even depends which program you are using even with the same os. I have seen that too and the only thing I have found is that some use small tcp window size. You generally can't change this parameter. Others it appears to have a similar limitation but at the application level that prevents it from sending unacknowledged data. I would try a couple of different windows ftp apps and see if you can find one that runs faster. The fastest transfers use bit torrent or a UDP based file transfer.
