I currently run a budget motherboard (Asus M5A78L- M LX3) , with an amd 4300 clocked at 4.2GHZ and for a GPU i have an old XFX 6850.

I dont have much to spend this coming month so its either going to be the GPU upgrade:

Asus AMD R9 - 280x Direct CU II

or i will be opting for a new motheboard/cpu/cooler:

Asus M5A99X PRO R2.0
AMD 8350
Corsair H100

im having a little bit of an issue working out what is going to show me the best performance increase out of these upgrades.

that graphics card is still decent.
i would upgrade the CPU and Mobo, personally.

You would most certainly see the biggest improvement from getting a better GPU, but that r9 280x will bottleneck on the 4300 in certain games. It will still be a huge upgrade though.

the 8350 is not a huge upgrade over a 4300, unless you are doing heavy multi-threaded programs. In most games, there is only a slight improvement, mostly from different clock rates. This may be different in a year or so as console games start taking advantage of 8 cores (and therefore, so do their PC ports). but for now, the GPU is the best upgrade option.
