I'm thinking of buying a second gtx 660 ti and a 3D monitor. My current monitor is not 3D, so I'm wondering if while running two gtx 660 ti's in SLI if I can run one 3D monitor (For games and such) while I run the other non-3D monitor for things like Google chrome. Can it be done?

It can be done. I used to do it, but you will find that with active stereoscopic glasses on, the 2nd monitor will flicker in your peripheral vision. I also remember some intermittent issues, but forget exactly what those where. I think it was related to 120hz gaming.

Do you know of any way to avoid such flickering?

Turn off the other monitor. The flickering is part of the technology for active stereoscopic 3D.
