Playing on minimized screen, same resolution, but choppier than full screen?

I just upgraded from a 1280x1024 monitor to a 1920x1080 one, and I still want to play on the same screen size at the same 1280x1024 resolution. Thus, I use the alt+enter trick to enter minimized mode. Strangely, I'm getting the exact same proven fps (actual fps value on BF3) using the same old screen size, yet it is very choppy no matter what I do. Is there a way to correct this? This was never the case on the old 1280 monitor.
I should note than I wasn't running programs, besides a blank page on chrome, on the side screen while I played.

Also, I seem to take way way longer to alt+tab out of fullscreen than before (is this a 1080p thing?).

Solution
It's not the computer that does it, it's the game. As I said, BF3/BF4 are very finicky with alt+tab and windowed play. If you haven't already try it at 1080p and see if it still looks the way it does windowed.

I assume you are trying to play it windowed due to the GT240 not being able to handle it at 1080p? Unfortunately just running it in a window doesn't really work.

The difference between 1280x1024 and 1080p is huge, effectively; a huge lump sum of extra pixels.

Furthermore, BF3 (and BF4 alike) are very much hateful towards windows and alt+tabbing, I'd highly suggest you run it full screen at your native 1080p. The choppiness you are seeing can be related to a ton of different things. However, in most cases it is simply associated with the fact that the game knows you are at 1080p but you have forced it to a window, as such it is running as it would at 1080p but within said window.

It could also be your GPU struggling to make things work, might I ask what card you are using as well as other system specs?

Specs:
Core 2 Quad
2 x 4GB DDR2
GT240
I plan on upgrading to a 7870GHz as soon as it's in stock again. I want to keep playing with a convenient side screen space.

Sorry, I forgot to mention that that alt+tab switch was done instantly in bf3, and all of my games, on my old monitor. Also, I was playing it fine at 40-50 fps on low/medium settings. Is there a way for my comp to "know" that I'm switched to minimized screen and then adjust to it?

Yes, alt+tab seems to be the same at both fullscreen resolutions. Unfortunately 1080p resolution at fullscreen drops my fps to 25-40, so I suppose I have to wait for my new card.
