It was requested that Moderation are more descriptive when editing/deleting posts on the initial feedback and feature requests thread when this version of the forum went live.
As your post shows it does lead to confusion at times.
However it was considered by some of the moderation team that this amounted to asking Moderation to justify their actions and received very short shrift from those in charge.

Best solution
The message wfocc got is automated, we don't make them. I agree that if a post is deleted under duplicate (when you delete a thread it prompts to pick a reason, one of which is duplicate) that message either shouldn't be sent or is altered to reflect that they haven't broken any rules.
Quite simply its above us moderators, that kind of change is up to the site Dev's and they are pretty busy. Its in the list of things to be done, dont worry.

It might help to remember that most regular and valued posters will never see such a message - the majority of those who do see that message are either seasoned Spammers or not even human at all but just Bots coded to spam our Forum. Personally I would prefer not to tell the Spammers because that just leads them to create another account and do it all again.
Given that, the Dev Team might not consider it worth coding to amend the message. I'm not saying they won't do it but it is just a possibility.
