lock up in programs and games for 20 to 30 seconds

some of my programs and games keep freezing up and have no clue, will freeze up for like 30 secs and then resume. happens when in league of legends menu, in steam menu, in orgins menu and in every game I play after about 5 mins(if i just wait for 30 secs the game and programs all start workding again). temps idle cpu:28 gpu:24, prime95 100% load 55-60 after 20 mins and no crash of the sort. I let heaven benchmark run for 20 mins and no crashes and gpu didn't go over 40c. did a memtest and no errors after 30 mins.
just installed new z87 asus pro mobo and 4770k(1502 bios-lastest one) have x1 gtx 780 ti classy (332.21 drivers-latest drivers and have tried previous drivers). custom water loop to both cpu and gpu with EK waterblocks. windows 7 pro 64 bit, 16gb corsair platinum 1866 running at 1333 default, corsair 850hx powersupply. just to add on the problem I was playing a game it will freeze and i sat there for 30 secs and it started playing again

Any ideas

Ok I figured it out, it was my hard drive, I didn't reformat them all when I install windows fresh
