[IMPORTANT] Mac Partition Side-Effects

Okay, so I decided to install rEFInd and Ubuntu, just for fun, on my Mac. I had the partition tables correct and all, of course. I decided to remove all traces of that because a) the computer wouldn't wake up if it was in sleep for long periods (there would be no other option than to hold down the power button and turn it on again), and b) it was acting funny (i.e. randomly switching to the desktop from a full-screen application).

Anyway, I properly uninstalled rEFInd and erased the entire Ubuntu partition (followed by adding the space back to OS X), and have found 2 main problems: 1. There is about 10GB missing from the hard drive (510GB to 498GB) when looking at Disk Utility, and 2. whenever you open the lid and/or turn it on, there is still a slight pause where the screen goes black (w/ backlight on) before doing what it's supposed to.

Any solution to these problems?

I would take a Time Machine backup and then reinstall OS X from scratch. It's difficult to tell from your description exactly what you have done but obviously the system is not now in the correct state.
