Upgrading + XPS Case mod Venture!

I have an old Dell XPS 700 that I have been wanting to case mod and build into for years. I have since built a budget rig that is in need of upgrading. I want to salvage my mother board and ram (Hard-drive and disk drives also), I will edit later when I am home from work what the specs are. Hopefully I can escape with just upgrading CPU/GPU and power supply in necessary.

I want to start the process with things I should consider when transferring parts into a new case. The chassis is stainless steel and heavy. I want to give water cooling a whirl so my initial assumptions is just measure everything out, it should all have more than enough room to fit. The standard case has two large cooling fans, one in the front one in the back (I'll edit the sizes when I am home). If possible I would like to use the built in LED's in the top of the case which have multi-color options. (I can currently set the color in the bio's) I fear this will be tough to get back since i wont be using dells stock motherboard.

This is the beginning to the process, I'm looking for design considerations and advice before I even worry about part selection.

How are the LEDs connected to the motherboard? directly, or through a port/connector? Because if they are, chances are all it needs is a driver, so if you use the same hard drive it should be fine I think
