MSI Z97 Gaming 3 not detecting graphics card

I recently bought a new system, here are my specs:

i7 4790k (not OCed)
MSI z97 Gaming 3
MSI GTX 970 Gaming 4G
Kingston 8gb 1333mhz x2
Seasonic X-650 Gold PSU
and my old HDDs

Here's the issue:
Before buying a GTX 970, I used the integrated graphics of my i7 for more than a month, and I've had no problems then. But when I recently purchased an MSI GTX 970 Gaming 4G and tried to put it in my current setup, my monitor doesn't show anything. The fans are running and the LED is lit, so I know my GPU has power. Since my motherboard has 2 PCI-E slots, I tried putting it on the other slot (the one on the bottom, I think it's a PCI-E gen2.0 x16 slot) and it worked on my first try (compared to the 20+ tries I did on the primary PCI-E 3.0 x16 slot).

Do you think there's an issue with my motherboard?
What if I continue to use my GTX 970 in the slot on the bottom (the pci-e 2.0 slot), and leave the primary pci-e slot (pci-e 3.0 slot) unoccupied?
Will I lose performance?
