Very powerful gaming PC is running games really badly?

I recently got my PC. The specs on the PC are: (Well, the specs that matter for this)
MSI GTX 980
Corsair Vengeance 16GB RAM
MSI Z97 Motherboard gaming 7
Intel Core i7-4790K CPU 4.00GHz, 4001 Mhz, 4 Cores

I tested Borderlands 2 and got a max of 25FPS with choppy gameplay. It recommends maximum settings and lowering the settings make no difference.

Do you have your monitor plugged into the motherboard or the GPU? That sounds like integrated graphics performance. Although if you get no performance gains when you lower the settings that points more toward a CPU issue... What are your CPU and GPU usage during this?

What Derza10 said. Can you confirm you're running games on the GPU not the iGPU

I have noticed something very important.
I basically have seen my GPU clock go from 800-1000 to 130 very quickly. Any ideas?
