I need a graphics card to implement Extended Display because the integrated video card in the motherboard doesn't. Say I buy a graphics card that allows me to use Extended Display, but the port on the graphics card has a DVI port whereas on the tower is a VGA port. Now that the graphics card has been installed, won't the VGA port from the motherboard work?

Yes, you have to use the VGA port and whatever port on the graphics card to implement Extended Display. That's the whole point of buying a graphics card so you have another port to hook up your second monitor to.
