I'm building a home server (which I got for free :) ) and it has a Core 2 Duo E6750 @2.66GHz, 4gb ram ddr2, and integrated gpu (pcie slot doesn't seem to work otherwise I had some GPUs laying around).

As a student, I get Windows server 2008, 2012, and 2012 r2 for free via microsoft imagine (previously dreamspark). I don't wanna buy Windows 7 or 10.

So should I go with server 2008 or 2012 for this machine? Will it be able to handle the newer 2012? Thanks!

Server 2012 r2 should work fine. It's basically the same as windows 8. If you wait another few weeks, server 2016 is supposed to be released the end of September. It should be available via MS Imagine. It will be more like windows 10. It's possible that there could be some difficult drivers to find, but I've had pretty good luck getter newer versions of server to run on old hardware.
