External HD got unplugged and now computer is being screwy

My mom accidentally unplugged my external hard drive while I was using it and my computer is messed up now. It's superslow to boot up and some programs won't open. A friend suggested I run the chkdsk command on the external, and when I do that it tells me it found bad clusters and I should run the command chkdsk /scan to fix them, but when I run that it tells me there aren't any problems.
 
Solution
Have you tried restarting PC with external drive removed, see if it is cause of slow boot - expect it is.

what make/model is the external hdd?

Having an additional problem now. Trying to do the "safely remove hardware" thing to eject the hard drive to see if then I can open the programs that won't open, and it's telling me "The device is not removable and cannot be ejected or unplugged."
