I'm going to migrate my old PC into a new small form factor case. Currently it has a 1TB HDD which is the boot drive and a 500gb HDD. When I transfer it to my new case and add the SSD I'm going to install windows to the SSD. Do I have to worry about the C: directory transferring to the SSD or will it do this itself when I install windows? I don't want to remove the data from the old boot drive other than my current windows installation.

And with a new install of the OS on the SSD, you still need to reinstall your applications. You can't use them in the state they are on the HDD.

A new install on the SSD is only the OS. It does not transfer anything from your old drive.
All of your applications would need to be reinstalled after the new OS on the SSD.

Your 'files', like doc/music/video...can be copied over.
Applications need to be reinstalled.
