They both seem around the same price, though the M5A99X seems to be worth a little more. But, if cost is disregarded, which one is better?

Also, they are both equally capable of having an FX-8350 in them as they are both AM3+'s correct? If not, which would hold the FX-8350 better?

I was just about to say 'go for Ryzen' but then wanted to check first.

Here are two video reviews comparing FX 8350 against Ryzen 1700 and 1400 on some games:

On a GTX 1060 the frame rates are around 5-10% less, but also around 5-10 fps less ALL ABOVE 60 fps !!!

As long as the GPU is GTX 1060 class ( you seem to have two SLI capable NVIDIA GPU's looking at your mobo alternatives) and you already have FX 8350, I don't see any point of switching to Ryzen - and paying additional money for new CPU and new RAM. If you need new CPU though, go for Ryzen.

And for your original question: MSI one. As it has 10 Gbps USB 3.1 port and looks cleaner and more current. Asus one looks like ' 2005 chic' in 2017 - it would be embarrassing to be seen out with that mobo!

Note: all these games have memory usage above 8 GB, so if you do not have already, you might consider upgrading to 16 GB RAM.
