How loud is a GTX 980 Reference compared to custom coolers?
I'm about to buy two 2 x EVGA GTX 980 SC Reference for Sli since I heard they're the best for Sli due to blower design something.

But I've never had a Reference card or seen one so I don't know how noisy they can be, I'm currently using Asus GTX 780 Dcu2 and it's pretty quiet.

I'm using NZXT H440 case aswell

Well, I think it's the only option I have if I want to get GTX 980 Sli.. Since I'm using a case with bad airflow and h100i at the top pushing air out :)

Since its based on the maxwell architecture, which is more energy efficient it is actually fairly quiet.
The reference card runs at 34 dbA, and the ASUS runs between 30 and 36 dbA.

Note that two cards will run slightly warmer, so slightly louder. Overall, they are surprisingly quiet for reference cards.
