I have my main monitor, connected to the GPU, and is displaying fine.
The secondary monitor is connected to the on-board MOBO GPU, and is detected in device manager, but only showing a black screen.

Also to clarify, I had this set up working, then after some cleaning it stopped working. I checked to make sure things weren't unplugged however. I'll try a few of these suggestions.

You cannot use the on-board GPU with a dedicated card at the same time. The only way to use multiple GPU's that I'm aware of is in SLI or Crossfire configuration.

That is incorrect you can run multiple monitors off different gpus so you can use onboard with amd or nvidia or even nvidia with amd. The monitors will use whichever gpu they are connected to for processing power.

You may be able to right-click the desktop, select screen resolution. Click on the disabled monitor and from the drop down box select extend these displays.
