Though most of the time it should slide right in - make sure the card is going in straight and not getting hung up on anything.

It sounds like the motherboard is not quite aligned within the enclosure. You can loosen all the motherboard screws, but the one at the top back, then push the motherboard closer to the back at the bottom, then tighten it. This should allow the GPU to be up near or right up to the back plate.
